breakthroughs in *proprietary* software
systems potentially
render Open Source obsolete?

Doubt it, the breakthroughs would all be replicable by equally skilled
programmers working in the open source movement.

hardware manfacturers (who have
formed associations with software
developers) configure systems
so that they couldn't run Open
Source?

Well Microsoft attempted to do just that with the Xbox, but hackers soon
found a way to run Linux on it.
Other manufacturers would not have the interest to do so, since it would
lead to lost sales.
